How to fix corrupted boot volume in Vista?

My computer is able to load fine, now, after a recent virus i had some problems, most of which i identified in the registry and fixed, but i still have a problem with a corrupt boot volume that prevents me from customizing my boot. Other than that it seems harmless, but it is still annoying.
